The Shrine of Order costs 1 Lunar Coin and consolidates your entire inventory per rarity - converting every Common item into one random Common, every Uncommon into one random Uncommon, and so on. The confirmation message reads: "You have been... sequenced."
It only spawns on Rallypoint Delta (rare) and Commencement (guaranteed). It is one of the highest-variance interactions in the game - capable of turning a mediocre run into a god run or instantly bricking a good one.
For each rarity tier independently, one item type is randomly selected from your inventory. All other items of that rarity become that item, consolidated into a single stack matching your total count for that tier. The process repeats for every tier you hold items in.
Selection is flat probability per item TYPE, not per item count. If you have 20 Medkits and 1 Syringe, each has exactly a 50% chance of being chosen. Having more copies of an item does not make it more likely to survive.

If one item type dominates your inventory and stacking it further is clearly better than diversity, Order can solidify that advantage. Example: 12 Soldier Syringes into 18 Syringes.
If you have non-scrap items of a rarity with scraps, Order can clear the scraps - but it can also convert everything to scrap. Only safe if you have zero scraps.
With Command active you can always pick specific items afterward. Losing variety hurts less when you control future drops.
Fuel Cell + Ukulele + ATG all working together? Order converts two of those three green items into one. Synergy-dependent builds almost always get worse.
